Ubisoft has clarified that the Assassin's Creed Shadows Canon Mode can not be changed once activated.

This means choosing Canon Mode locks players into it for the duration of the game, with no way to turn it off without starting a new save. The option has no impact on game difficulty and players can still swap between Assassin's Creed Shadows' two playable characters while out in the open world.
